If the graphics rendering slows down too much, toggle display of edges with the 'e' key.
This game requires a nice balance of all the various parameters and I am not sure I have achieved that yet. If you find yourself failing too often or succeeding too easily, feel free to tweak the source in Processing.
Some knowledge of the human HLA sytem may be useful
http://en.wikipedia.org/wiki/Human_leukocyte_antigen
but the allele nomenclature used here is simulated.
Tools used:
Processing
Pickle Editor
GIMP
Audacity
Figure
Piccolo2D
Piccolo2D library for Processing
Nest library for Processing
Gamepad library for Processing
Various http://dishevelled.org libraries
Guava, Apache Commons Math
Note Processing requires Java JRE or JDK version 1.6 or later (open-jdk is fine).

This adds an intro screen where you can input the various simulation parameters, a halo to identify the player character, and a visual indicator for the process of donating alleles from the player character to the recipient.

-Anti-Vaccini...cists are weak against illness an thus a source of mutated nasty stuff.
-Someone in the the crowd might be naturally immune to this mutated virus and can spread his defenses by donating it around (or the immunity appears by crossing donations).
What I'm not sure is if the virus and the immune system can keep mutating and if you can cure those who are already sick (or if anything I've written is actually right).
@Prealpha has it about right. My idea was to have multiple levels with increasingly difficult parameter sets for different diseases but of course ran out of time to implement that. Mutating the virus would add an additional level of complexity, nice suggestion.
@jovoc I agree that it is difficult to see whom the player is controlling, I should have added a visual indicator.
@Beanalby Thanks for the suggestion, added a note to the description.
